Maya 2016 blendshape flips mesh

I've been having a lot of problems making my first facial rig and when I finally thought I had everything out of the way another problem popped up.
After sculpting each R side of my blend shapes and using a script to generate a L version I started keying them to my controllers, however, 5 of these cause my mesh to flip (seems to do a -1 x scale) while sliding my controller to trigger the blend shape.
Does anyone know how to fix this? I'm only having this issue with these 5 blendshapes, all others work fine.
