Thank you for the link. I am new to SP and I guess now I can formulate my question better. Is it possible to slice a model in zbrush so that Substance Painter will read it as multiple texture sets? For example, I have segmented my model into several subtools and I would like to have the same control in the texturing process as well.
Painter can bake an ID map and one of the options in there is vertex color, which I believe is how polypaint is saved in OBJ files. That should work...
