I tried to target weld some vertices; on one side they work but not on the other, instead of actually welding the vertices it looks like they're being separated. After doing that, I can't further target weld the "rogue" vertices.
Are you also deleting the faces between them? Welding vertices doesn't work in 3dsmax if there is no connecting edge between the vertices (it works if the vertices are on a border edge though, no edge needed, there's no face between them).

Sometimes its the polygon that's flipped. Try checking if they're all facing the same way.
I'm not sure what you mean by "flipped", they seem alright to me. In the tutorial I followed the guy had no problem welding them. It is possible that I missed a step.
I doubt that the normals are flipped as I turned on backface culling and it looks the same.Tough I looked on the internet and I found this setting about seeing overlapping stuff. So I think the problem is either overlapping vertices :

Your latest images are broken. Looks like incorrect Dropbox urls.

Editable Poly has particular rules about what it allows, since it does some smart things with edges to give you good flow, let you select loops, etc. That's in the Help too.
