Zbrush: Baking opacity map from hi-res with lots of holes?

I've finished making my hi-res that has lots of holes in it but I'm stuck on how to retopo a low-res with opacity maps projected on it (i.e. orange, blue, and briht red planes): rR8Ebh7.jpg

All the tutorials I've searched for are just showing how to get transparent materials in Zbrush. :(
