So ive got my 3D asset but its split into 2 different main parts each with their own 1x1 uv set. How can i import both into substance painter and do my work? So far i can only import one at a time.

Export your asset as one fbx with a different material on each part. You'll get 2 texture sets in Painter.

Importing the same asset in SD will result in having two materials. You can then simply apply two graphs to these two materials in the 3D View.
