My modo has fbx versions 2006.1, 2010, and 2013 for exporting. 2013 is just... not good. I always use 2010 and ignore the outdated fbx version warning because I've never had any issues with it.
Oh yeah, I just remembered (because I just noticed it on some assets), the only issue I have with fbx2010 is that I get extra UV channels that are just copies of UV0 if I don't deleted my textures group before exporting. Don't know what that's about.

It breaks Unity3D's importing of normals if it's enabled (issue with Unity's importer) which is why it's off by default.
Other than that, you shouldn't have any issues as far as I know.
I'm still on 7, fwiw.
