I am trying to texture my character on Mudbox with painting and projections, but I seem to have a really annoying problem. Like I show in the video, the UVs are looking fine, but when I paint, it acts like if my UVs were totally nuts and overlaping each other.

I had a similar problem with a table I was working on. Until I corrected the model in a way that mudbox liked it had this issue.
Mudbox is very picky about the geometry it accepts, all quads, no triangles or ngons and you want them to be evenly spaced to otherwise you will have issues with stretching and things such as this.
well from his video it looks like he is not importing based on vertex ID, rather using the position option. that could be the issue. even though your UV island looks fine inside mudbox UV window it might be messed up like different UV faces in different areas etc.
i would just export the level 0 of your reconstructed mesh, UV map it elsewhere and bring that back using vertex ID option. make sure not to export/import in eany external 3d app with group options on as this will change your vertex ID.
xsim1 mudbox is showing some errors during the first import this could also cause issues... clean up the mesh...
