Heh, I go easy mode when I run into topo issues in zbrush. Dynamesh to unify everything and get rid of clipping etc, then zremesher until it is a nice workable lowpoly mesh.
Make sure your draw size is set to 1 when drawing out zpheres. It's pretty unintuitive but it makes a big difference to the end result, assuming you're turning them into an adaptive skin.
I'm with arcitecht on this one. Dynamesh it at a low-ish resolution and smooth valleys and re-dynamesh with ctrl+click and drag on the canvas until it looks about right, then ZRemesh to start sculpting proper. I don't really bother with debugging ZSpheres anymore.
