Are you using a decimated model for the ingame mesh? You really shouldn't. The geometry isn't ideal for deforming, and that may be the cause of the issues. It may take some extra time, but you really need to do a retopology if you want quality.
if you dont know how to made retopo manuaaly better way would be to use zRemesher instead of decimation master. However you should conciser software like 3d-coat or other retopo software/plugins.

i made retopology, but problem remained (i placed in game standard model mount (using maya), holes were in the same places)
after i tried to use this model to Luna, there were no holes on it
