Maya 2014: Freezing Transforms problem

So when I am setting up my prop for an explosion bake, I will freeze my transformations and center my pivots.. But when I select both my meshes to move them, they go off in different directions. As if they both have different UP axis or something. My hipoly model will have Z pointing up while my lopoly will have y. Has anyone encountered this? Since we are an Unreal studio I changed it so my Y points up in Maya...but I don't see why that would matter when I freeze my transforms.
