First off, I want to thank Illusions for the help on how to figure out my texture rig.
Second my issue this time around: Rendering layered textures
I was able to build a somewhat functional layered texture rig that I can fully control, managed to make all the connections and now I can control the way my textures animate. As you can see in the image, it all looks well and everything...
But the moment I render the scene: this happens
I want to know if there's a way to render this scene so as to make the render appear the same as it does in the viewport.
I have tried just about anything, setting all the texture layers in over, messing around with the visibility of all the layers. I have also considered using a layered shader instead of a layered texture, however this one looks extremely pixelated in the viewport and I need to be able to control the animation in the textures accurately.
Please help.

or make sure it's a 32 bit TARGA texture with alpha .
I'm gonna give it a whirl with the TARGAs, see how it goes.

I used the same png files like last time too.
I have no explanation on how this happened, since I'm posting on the same machine where the issue showed up, but I'd like to extend my thanks on to you guys anyways.
