I really don't know how to describe this problem, so I've included a screenshot:
It looks like it's baking the normals out from my low poly model, as well as the high poly? I've been playing around with .OBJ export settings for ages and I've had no luck.
Any help would be great, thanks.

Though if your baker isn't synced with your renderer, you will get smoothing errors with this sort of thing.
You can try setting the edges of your uv borders to hard and baking again.
