1) That's weird.
2) You can only scale bones in figure mode and even then its not really scaling, just repositioning joints.
3) You can only move the ends of limbs (feet and hands) and the Center of Mass, trying to move other joints is kind of pointless.
4) Your pivot gizmo should be set to local and "Use Pivot Point Center".
5) If you are outside of figure mode and do not have auto key turned on, the biped will snap back into position (because you are not in "animation mode")
6) Make sure you don't have working pivot turned on.
