Sub-D and Cylinder

Hey guys,

I am working on a sub-d project, and being a complete noob at sub-d modeling, I have run into a problem fairly quickly.

You can see the flat areas from the top, and its because of the extra edges running through the face. If I add supporting edges for the box at the bottom, it gets even worse.

Should the box be separated, or is there a way to fix this?
