I would make two versions of the toon shader, one with alpha blending. Swap shaders at the start of the blend. Which engine is this? We have subforum for Unreal or Unity.
I have a degree but I don't think it helped. They said they liked me because of my unity / udk experience so best advice is get to know these programs :)
For our Unity game we are using https://www.assembla.com/home for repository with TortoiseSVN. It is not the perfect solution, but it works. A lot better than dropbox copy paste latest files :)
A lot of exciting things have happened with software, just not the main 3d packages. Substance Designer, Substance Painter, UE4, Unity, Marmoset, Houdini, photogrammetry in general, etc.
when someone has done it with unity for android (as beeing talked about in another thread just recently) this can easily be compiled for iphone as well, just has to be done ;)
