I had this issue once, too. This happens because (i guess) you just added them together, so at one point you have so many overlaying layers, that this noise appears. This is also the reason why its not there if you bake on a single texture. Try baking each map with its uv shells in an alpha channel, overlay all the maps… -

judging from what we do at work this look is achieved by multiple usage of both what Rai says, namely multiple texture layers (probably terrain painting layers like you have in UDK), and the usage of alphas on those textures to make them blend in a certain way, in this case probably by the height of the grass strands.… -

Could you just duplicate the layer , make it greyscale, set the new sharpened grayscale to luminosity blending mode then paint in the areas you want sharpened with a layer mask? Several things could be in cause, but if I were you I would try to open a new scene with only the eyes to check if you they are rendered.
