If you're changing INI settings, make sure the editor is shut down at the time. The editor only reads INI files at start up and may overwrite them when it shuts down. So make your edits, save, and then start the editor to see the change. If you're already doing that .. I'm not sure what to suggest.

VCS: A version control system has it roots in programming.. when multiple people work on several text files any changes on the same file will be "overwritten" by the last one who changes this.
