RobG, likelyhood is your normals are getting screwed when you are duplicating faces. Try edit polygons> normals> conform, set to face... experiment freely on verts and faces. Mayas alpha handling is sketchy at best especially if you are overlaying alpha`d planes, which no package likes, actually.
