If I use subtool master export and select 'single polygroup for each tool' it saves a file for every piece. If I deselect it I just get multiple files anyway. I did exactly as you said but unfortunately it imported it as one mesh in max. I even checked to see it had different polygroups in zbrush and it did. I can just select all the elements and detach them separately (in max), thankfully there are only several subtools.
Uh, perhaps not the most elegant solution, but if you merge all subtools together and DO NOT change polygroups, it'll import as one OBJ but several separate meshes. You can then of course split it in ZBrush again by polygroups.
