In the latest builds of Substance Painter, the template has been updated to reflect these changes already, so you should have separate maps at export time if you use the provided Dota2 shader.
Ha my bad, we haven't updated the template in Designer in a while. We'll have to do the update on the SD side but there is no easy way to convert it from Painter though. Your workaround is your best bet for now, we'll try to update the shader in an upcoming release.
