I share the node setup to composite the textures baked with Knald to get a good grayscale ready to color with gradients to get a stylized effect. The AO is too contrasted by default i had to mix it with a white color.

If the parts are grouped correctly you should be able to select what you want to bake together in the outliner while in object mode. There shouldn't be much need to go into edit mode at all unless you want to separate an incorrectly grouped mesh. You can also select everything by hitting the A key twice.
Ah makes sense - perhaps what we can do then is remember if you were in baker mode when the settings file was saved and restore the mode correctly during settings file load.
