Actually, in GCFScape if you left click on the root folder in the left window, then in the right window shift+select all the folders and right click extract, as long as you're pointing to the right directory with all the same folders you can extract them all in one batch, no folder by folder required.

Are you pointing to he Alien Swarm sdk? you need to rename the .dx90 to .dx80 on the file extensions. I have also found i need to leave the output folder as the default documents folder, otherwise it has issues.
D- Just upload to beta, then copy the item's model folder and material folders over to test. Then you can do you swapping as you do to see them in game :) Its a pain in the ass but what can you do?
