I managed to fix it!! After a lot more digging, the issue ended up being that the stems that weren't showing up was on another UV set and marmoset was reading the top UV set / default UV set instead of the other one, so I combined my UV sets in Maya. Thank you so much for your time and help! I hope this forum helps others… -

Marmoset bakes to opengl by default, Substance defaults to directx when starting a project. any chance thats your issue? -

hmmm, is it possible your faces got flipped? backface culling is off by default AND ignore backfaces for the paintbrush is turned on by default. -

You have to explicitly set the samplers to Wrap. Before Max 2010 they would default to Wrap, now they default to Clamp. -
Change vertex normal color line in Maya
I'am trying find option in Maya without luck to change vertex normal color line for unlocked (default green) and locked normals (default yellow). -

check to see if the uvs are in default uv set map1 inside maya. Mari won't read uvs that are not in default uv set -

If you work in meters, default generic units should be fine in most cases. Have you tried with completely default settings? -

What is your material setup? Are you using an Arch & Design material? There might be a default specular level, but no defaults for the others.
