Is it actually rigged in some way in 3DS Max? Skeletal meshes need bones to work, and I think it will only combine meshes that are rigged together either using bones and skinning or linking them.
It is very nebulous. My job definition is closest to the first option there, but I also do a small amount of rigging/skinning (although our Animation TD does most of the rigging/skinning work).

Make a rig with unity friendly orientations (you can make it out of point helpers or geometry etc), constrain it to the animation rig and skin your meshes to that for export instead. Much easier
Yikes, awesome model, horrible rig job. Was it a time constraint or did you not know how to rig the joints properly? It's really a shame because the model itself and texture are very cool.
