Certain layer types are non-destructive. Fill layers, input processors, and procedurals are all fully non-destructive. Paint layers create pixel data (similar to typical 2D image editors) and we do not have systems for reprojecting this data if the mesh or UVs are changed at this time.
I have imported a psd into Substance Designer in order to utilise the individual layers, however, it is cutting the transparent pixels from the outside of each layer so that the layers don't line up properly with my model. Hey man, I don't know if you've fixed this or not, but this usually happens when your layer is hidden when you use Zapplink. Make sure all the layers you want to link are visible in the layers palette.
