You may want to check into Marmoset Toolbag. It is a real time rendering engine that is reasonably priced. Generally if you want to bake two highpoly meshes onto two lowpoly meshes that intersect, that work would fine. You would use bake groups or an exploded mesh workflow. The problem here is that you're trying to bake 3 highpoly objects onto two, and the 3rd highpoly mesh falls along the intersection point of the other two.… -

The AO is a separate map, not added to the normal map, if I understand what you're saying. You say you're using mental ray, but the tutorial uses Toolbag. So your maps will be plugged in differently. Are you rendering in Max, using mental ray? Or are you trying to use the Max viewport? Or something else? You can bake… -

If you want to represent the roughness of the lower layer and the smoothness of the water covering it, the best way to do that would be to use a shader that allows a second layer of additive reflectivity. Bonus points if your shader allows you to use a separate normal map as well. Here's an example scene showing just that… -
