pelt it, then simply straighten everything out. There is a slew scripts out there that can do this for you in a button-click. TexTools, just to name one, has a 'linear' feature which will align verts in that fashion.
When you are in the instance of the material, there is a checkbox next to the texture slot. You need to check this in. Then the parameter is enabled in this instance. Then you can assign a selected texture from the content browser, with the assign button.
If I am understanding you, Nightshade may be of some help. It's not automatic, but you can select the shells, hit a button, and it moves them over to the next quadrant in whatever direction you press.
Ok, it APPEARS that the issue is the render Height Map into Alpha is getting checked at random. If I make sure it is unchecked, the normal map comes out as it should. Here is the evil button causing trouble
Exporter still not working, no errors no nothing. The Exporter window pops up I can set the file path and adjust everything else but when I hit the export button nothing happens.

I spilled a half of coffee cap on my Intuos3 (around side buttons) and it bricked it. It has its blue diode on but no pen response at all. Is there a chance to fix it DIY and if it worth bother at all?
I think the layout is quite nice. Quick and to the point. Easy to navigate. My only real recommendation would be to increase the size of your buttons a liiiiiittle bit. Not a whole lot. I like it :) !
