Do You use layers? before merging subtools You should turn off the recording mode of all the layers. There might be some other things, but usually that's the case
What about Photopea? http://www.photopea.com . It is still missing many features of Photoshop, but it can import and export PSD. It can also work with layer structure and layer styles.
yea would love to hear about your workflow when doing haintpainted textures. Do you have seperate layers for highlights and shadow or is it all in one layer
Have you tried multitexturing ? Use three layers (skin, brown hair, top hair) and paint in some shadows/AO to the lower layers, then bake it to a single texture.
