You need to split the separate pieces of the ship into separate pieces of the model, as well. There is no reason for you to model it all as one. You also seem to be getting odd distortions in your circle/cylinder shapes. I would make a circle, and shift+move/scale the edge loop border using much fewer loops than you have.… -
