You would like to use Mray for that. Using mray "Batch bake" is better and you could just select to bake on verts and "lighting" info only on the menu. When I accidentally do this I redo twice which gets me back to where I was. As for the issue of being flat, and I know changing the matcap doesn't even do anything, make sure that before you ever start doing any filling is have MRGB on or M on.
