Unhide all vertices in the polygon modifier. You probably just hid them by accident.

just use a uvw map modifier to planar map a non-tiling bumpmap to that area.

Adding Edit Poly as a modifier resets your smoothing groups, IIRC. It's not that they're corrupted.

It feels like some normals are flipped. Try using the "normal" modifier and selecting "unify".
