how to deal with cylinder that got extrude like the image below : the edge loop will affect the shape of the cylinder and if I try to delete some of the edge I end up with artifact.
I don't see a reason to keep those edge loops going through past the handle on the low poly model. Remove them and use to round out the ring at bottom.

As it's curved, you then need to have evenly spaced geometry, and plenty of it (the more you have, the more natural support loops they provide). Avoid having poles on corners, as that'd create a pinch.

Naut: yeah looks fine to me as well, just add those extra loops as vcool mentioned to give that huge cylindrical shape some better shading. plus the corners are good.
