If you want to remove all triangles (well almost all) and be left with quads, you can try with Meshlab, a free program. It should have that functionality.
Also, you can use the Imbed function for extra control. But, as mentioned, it's always advised to work at ZB's native scale (Unify) for the most predictable results.
There is no transparent rendering function in 3DO. You would need to use a tool like Marmoset Toolbag in order to produce that kind of image without manual editing.
Such a tiny little fun game with beautiful looking colors, sounds and simple and good functionality, I would suggest you to develop it further, it's really nice!
Love the flags, they give a, relateable touch to something that otherwise looks so purely functional it could be entirely alien without the viewer being any the wiser.
