I think what Mop and I are referring to is that Maya should remember the last selection on each of each mask as you switch between them. Kind of keep it in the buffer.
Conversion of Selection works fine for me too. Try deleting your maya folder under MyDocuments (Just rename it), restart maya and check if it works now. If so, you have changed something in your preferences that prevents the conversion to work. Regarding Question 2, i think thats probably something you have to get used to…
It's because the script still selects the shape-node of the hidden objects. (You can see that if you activate "show Shapes" in the outliner) I'm sure that can be fixed in the script, but I'm really bad at MEL.
