I believe 3dstudio was used, but not sure. The original Quake models were processed from exported .ASC files which are generated to an mdl using Modelgen with the appropriate QC file for frame macros and the like.

there are several nice md5 viewers that do not require doom3 to be installed. only drawback is of course that you'd need an md5 exporter for your app to make use of those. (found them at doom3 world forums).
