Personally, I've got a separate folder called, well, "shaders" on my desktop and get them from there, kinda like any texture file I'm using. I don't use the default shader folder because I don't want to be searching through the folder to find the one I need.

Sometimes Max doesn't play nicely when you move a scene between machines and place the folder in a different location. Are you using projects and setting the project folder? If I need to and it's just to open a file, I usually just fix it by placing all my textures in the same folder as the .max file before I load it.
Hi Katy, So once you get to the step you're at above, click on the folder settings (the gear icon next to the eye) and you'll see a drop-down menu with many folder options. Choose the "Boolean Folder" option and it will kick out your combined mesh as a sub-tool. I think that will be what you're looking for!
