Yeah, this is a triangulation mismatch problem. All models need to be converted to triangles to be rendered on the GPU. If you export quads or n-gons, different applications may interpret the triangulation order differently, resulting in these X patterns where the edge doesn't match.

Yeah that's expected behaviour from that operation. All it really does is set the scale to -1 and inverts the coords. It's very annoying, but that is just how that operator works. Just make sure to hit Shift + N after you use the operation and apply the scale.
I made a quick and dirty light map. I will try and make a new proper one when I can and let you know the results it won't n for a couple of weeks as I am away from the computer. But thank you for the suggestion.
