If the neck and the body both have open edges around the area where they would connect, then you could use the Curve Bridge brush to automatically connect them. Or just export both the body and head so that you can manually bridge them. You'll likely want to do this before putting too much detail into the head.
check backface culling (right click object, properties > backface culling must be on) - so perhaps your faces are flipped Also the way I would connect them is propably through bridge. Just slect the pair of edges you want to connect and hit the bridge button which will create faces between those edges
When you converted the pentagons you have into quads, did you use any bridging? It may be a case that your edges are not connected but laying on top of each other. I would check this by smoothing it and seeing if the edge flow does anything unpredictable. If so, delete the face and then cap it instead of bridging.
The map seems to update sometimes as soon as I'm making stuff, but I have other structures further out that haven't shown up. In fact, I have a mansion with a giant bridge to it with a mob trap next to it. All that show up but the mansion itself and part of the bridge. I like to think of it as a secret mansion.
