I have imported a psd into Substance Designer in order to utilise the individual layers, however, it is cutting the transparent pixels from the outside of each layer so that the layers don't line up properly with my model. I can work around it for now but I was just wondering if there's an option somewhere to tell it not…
I am not sure what "clone layers" are. Do you mean just copied layers ? Here you can see example of my layer stack. Is it too much ? Am I very messy with it ?
If you open that layer group, and click on an individual layer underneath, does it still not show the menu on mouseover? If you use, say, the Marquee tool, and turn that selection into a new normal layer, does the menu appear then?
There are a couple of plugins that makes layer management in blender easier and extends the UI, just google for blender layer plugin and you will find something. But I don't get how my post was related to the layers in Blender.

@Shayumi Maybe she is going commando XD. Seriously you made realised that I forget to change some layer placement. Skin layer goes under the panties layer XD. Thanks will make the adjustment.
I now see this after answering the other.. simply: no. If you have a 2D texture then you can't simply pull this into 3D. It may work for example for some sand texture and you have somekind of sandheap.. but as mentioned: a brick texture changes if you "got into 3D" simply because the bricks are layed in some other pattern…
