Looks like those faces need to be flipped you can do that in edit poly > edit polygons > flip. You can do a simple check for this by turning on backface culling, if some of the faces disappear then they are inverted. You can also check the direction of the normals by applying an Edit Normals modifier, all of the lines… -

So by "apply" I think you mean select. With the morph selected in the list, you're just editing the morph map values in-place. That's not applying it to the model; if you deselect it you go back to editing your mesh, select it again and it's editing the morph map values, etc... You should be able to go to Vertex Maps >… -
