Derive from existing animation/rigs

Well, I need some help with animation. I'm working with blender(2.49) doing all the modelling,rigging and animating of a single character works great. But I'm now in the process of deriving many characters from a base character. The rigs will be similar, but have some differences in the bone setup, mostly different scales (longer spine or limbs etc.), but a different hierachy could be possible too.

The skeleton(armature) is controlled by (mostly) IK constrains, so my idea is to put all the IK target bones into a separate "controller" armature and try to animate this. After deriving a new rig from the base rig I would "connect" it to the controller armature to animate it.

My question is, is this the way to go ? Or a no-go ?
