Transforming a game scene into a single 3d-print ready geometry ? Any software that could help ?

Hi guys ! 

I would like to make some experiment, and try to 3d print a game scene, but it turns out to be a real challenge in itself: To 3d-print anything, the geometry needs to be waterproof, and the game scene is composed of hundreds of props (I guess a lot of them not waterproof themselves).

I have a way to export the whole scene into a fbx file, but I can't find any easy way to fix all the holes in the geometry (Just for example, the facade of building is a single geometry, but then all of the windows are separate props)

I am starting to consider actually not using the game files themselves, but instead capture the scene using many screenshots with a software like Autodesk 123D Catch, as it seem probably less time consuming than fixing manually every single holes in the geometry. I am not sure yet if this is even doable with in-game screenshots.

Any of you has an idea of how I could proceed ?
