I am having problem with transparency. I used traditional method for transparency ( black color in opacity).

http://prntscr.com/byhxnj green material opacity layer which is black so technically it should be transparent.

Why it is not showing transparent and what am i doing wrong?

Click on the mesh in 3DO. A menu will appear in the top-right corner. Change the rendering mode to cut-out or transparent depending on your requirements.
