Don't know which particular model you are referencing, but usually, they look like this:

Remember that usually the front wheel has 3 pistons, while the rear 2.
Anyway, that picture's from a cover for your stock calipers (you can spot it because they have those silver hexagonal screw heads, and in general don't look quite refined), if you want to model the real deal, they look like this:

Yes, it is intersecting the rim. That is one fix I cover in the last lesson plus a modeling challenge with the object.
