It is just a box with a simple extrude/offset across the waist where I selected the corner edges made a ring selection from those and did a simple bevel. The mesh is clean and the results are repeatable. Try using a simple octagon cylinder with any sort of convex or concave extrusions along the length and it does the same thing. I am finding maya's bevel to be incredibly frustrating because even simple operations require cleanup of a corner and then duplicating that part to create the object I want. If I take this mesh export an .obj and drop it in silo or max I get clean results from a top down ortho view.
More like this. It's the basic edge bevel on the corners. This shape is just an example and a very simple example. The problem obviously gets even worse on more intricate shapes.
i have had this as well. had to adjust manually because i decide to leave like that but the voice in the back of my head told me to fix it so i had to.

Did you check for any faulty issues with your mesh? Mesh > Cleanup is one way.
If your working in 2010 or lower then BPT bevel may be an option if you can get it too work. Checkout http://www.polycount.com/forum/showthread.php?t=75942 for a little more info.

I get same issues as you showed. Gotta agree that this is suckage.
